Yes collingwood began stand alone, but then had multiple affiliations for a few yrs.

Think maybe geelong are the other ones, but it is still a fair dinkum effort, nearly 10 yrs

Hawthorn - Box Hill
Sydney - Port Melbourne
Melbourne - Sandringham
Dogs - Half Werribe Half williamstown

Stand Alone Clubs for first affiliated season

Carlton
Collingwood
Essendon
Geelong
Kangaroos
Richmond
Stkilda

Swans are now stand alone in the AFLCanberra
Melbourne split with sandy and are now with casey
Dogs left willy, and rejoined them last yr, leaving werribe
Blues are with Preston
Pies were with port melbourne briefly, then williamstown, back to stand alone, however, not really "original"
Dons have been with bendigo for a while
Cats still stand alone
Roos have been everywhere and everywhere
Tigers ended up with coburg
StKilda were with springvale/Casey now joined sandringham

Agree Hawthorn & Box Hill have had the longest partnership (AFL/VFL links)

Here is some from top of my head

Collingwood - Williamstown now stand alone

Geelong - Stand alone

St Kilda - Casey now Sandringham

Richmond - Coburg (always tension over Tigers/Lions)

Melbourne - Sandringham now Casey

Bulldogs - Werribee now Williamstown

Kangaroos - Nth Ballarat, Port Melb, Tasmania

Essendon - Bendigo

Carlton - Bullants
