The "spat" has not much at all to do with the AFC, but rather it is between the SANFL: http://en.wikipedia.org/wiki/South_Australian_Football_League and the SAFC: http://en.wikipedia.org/wiki/South_Australian_Cricket_Association

The reason for this goes back to the events hinted at here:
http://en.wikipedia.org/wiki/Football_Park
AAMI Stadium, formerly known as Football Park, is an AFL stadium located in West Lakes, Adelaide, South Australia. It was built in 1973 by the South Australian Football League (SANFL) and is now the home ground of the Adelaide Crows and Port Adelaide Power.

Football Park hosted its first event, an SANFL match between Central District and North Adelaide, on May 4, 1974. In addition to football, AAMI Stadium has also hosted cricket matches, most famously for the Kerry Packer-run World Series Cricket competition of the late 1970s,

http://en.wikipedia.org/wiki/Adelaide_Oval
Australian rules football — Adelaide Oval hosts SANFL matches, including many of the finals. Australian Football League matches are played at AAMI Stadium; although the SACA continues to lobby the SANFL and AFL for AFL matches to be played at the ground.

Basically, the SANFL used to have Adelaide Oval as its major ground. SANFL Grand Finals were played at Adelaide Oval in a similar fashion to the MCG. SANFL matches was the major source of income for Adelaide Oval.
A record attendance of 62,543 people was recorded for the 1965 SANFL Grand Final between Port Adelaide and Sturt.
It currently holds approximately 32,000 - 34,000 spectators.

Basically, the ground was not big enough. Grand Finals used to involve temporary stands. SANFL wanted circa 1970 to expand the ground's seating capacity.
It (SANFL) has the highest attendance of a regional league of any football code in Australia.

SAFC, who owned the ground, wanted to preserve its vista:
It is considered to be one of the most picturesque Test cricket grounds in Australia, if not the world.

There was a struggle for power (SANFL after all did bring in most of the money). There was a big split. SANFL built Footy Park, using their own money.
The SANFL owns AAMI Stadium (also known as Football Park), which is the largest stadium in South Australia.

SAFC and SANFL have had very frosty relations ever since.

But seeing that they play SANFL games at Adelaide Oval today, does that mean that those relations could be mending?

No, it doesn't seem so.

Adelaide Oval is a good venue, for footy or for cricket, better by far than any other suburban footy ground - other than AAMI Stadium. If some SANFL clubs want to play some matches at Adelaide Oval, and SAFC want to hire out the ground in the off-season for cricket, then there is no real reason why that shouldn't happen.

SANFL have absolutely no say in what goes on at Adelaide Oval. SAFC has absolutely no say in what goes on at Footy Park (AAMI Stadium). This is the way it will stay for the forseeable future.

Even after the early 70s' the SANFL still continued to play matches there - it was Souths' home until 1995 and Port had it as their home ground in 1975 and 1976 due to a council dispute at the time. There were the occasional neutral matches as well over the years. Sturt moved there in 1986 from Unley but went back in 1998. Now only neutral matches and the first three weeks of finals are played there. This year there are only three matches later on during the minor round because of drainage works being undertaken.
