With a couple of part-time spinners, Lyon isn't a necessity so he isn't a guaranteed spot like Clarke or Hussey, especially on pitches that don't spin a lot.
Having said that, I agree, I wouldn't drop him.

-comes in for Quiney who is averaging 3 this series. Doesn't bowl anymore than a part-timer would (approx 3 spells per innings would be enough). Can't have an injury prone player like Watson bat at 3 and bowl heaps
Ponting
-Depending on Khawaja and anyone elses form in SS, this will be his last test. Stays at 4, equals Steve Waughs record for test matches played, then we get Khawaja/Hughes/even Doolan in for Hobart against the Sri Lankans.
We all know though that he will probably perform at the WACA, then get a gig vs the Sri Lankans and tear them apart just like he tore the Pakistani's and the Indians apart...yay
Clarke
-obviously
Hussey
-obviously
Wade
-spot starting to come under pressure, not doing a whole lot with the bat which is fine when his keeping is up to standard but made a few costly mistakes last innings. Hartley has an opportunity here, Wade needs to fire.
Siddle
-our best bowler at the moment, also not terrible with the bat. Gives it his all. Maybe rest him for Hobart as he will be exhausted by then, but really think we should be trying everything to beat South Africa - we could beat Sri Lanka without him imo
Starc
-gets his chance, replacing Pattinson. Needs to take it though as Bird or even Butterworth could be considered for Hobart if the selectors want a Bellreive specialist down there. I doubt he will get dropped as I reckon he will put on a good showing in Perth.
Hilfenhaus
-our most under pressure bowler. The only talked about bowler that should not replace him is Johnson. Hazelwood and Bird would be adequate replacements - and Cummins and Pattinson would displace him if fit. Needs to fire but I think on the back of a continued improvement from test 1 to test 2, he will get an opportunity to return to his best in test 3.
Lyon
-keep the spinner in, bowling well and should be handy enough at the WACA anyway
