The idea for being 3 rather than 1 is to punish a team more severely who continually make late submissions. With the punishment only being 1 point, the would be little difference between 1 late submission and 2 late submissions (baring the influence of draws of course).
Should deduct 1 point for the first offence, 2 for the second, 3 for the third, and after that, the team loses 4 points for each subsequent offence. Doubt any team would have that many breaches, but it surely would be a good deterrent for teams to toe the line, so to speak.
