This is all you've said;

What will happen when the two towns merge?
The two towns will merge when one of the following happens:
1. The total number of people left in the game is half (20 people in a 40 person game)
2. An evil group from one town has been killed

The game will move from the two threads to the main thread.

The grouped roles will merge (Wereboncers, Hit men, Flogs)

Mostly all I can do is make assumptions. This is just to begin with.
1. How do we know what town we are in?
2. Can you vote for anyone in the game?
3. There is apparently twice the number of PMs etc, is anyone running this with you?

Basically it's two separate games that merge to become one game later on with everyone keeping their original roles.

I think the original concept was the two werewolf groups would only merge if one of the alphas was dead.
