So I've been holding off updating this becasue there hasn't been any confirmation about the extent of Waters' injury/lack thereof, I've also been lazy.

But this video explains everything:

Essentially:
Had an op on his shoulder last year in the hope of playing round 1. An infection developed forcing them to deconstruct his reconstructed shoulder. This leaves him with the option of haiving another op (about 4 months off) or playing through the pain and probable dislocations. This does not however mean that his career is in danger, especially since it is not his elbow (which has kept him out for huge periods of time) or his foot (which he injured in the final against North in 2012) which have been the most severe injuries during his career.

West Coast are aiming to throw Beau Waters back into competitive football within the next month in the strongest indication yet he could avoid further shoulder surgery.

However, coach Adam Simpson said the joint was "fine" for now and it was other physical complaints, including lower leg and groin issues that were delaying Waters' return to full contact in training and games.

"He's just got a few niggles here and there that we're trying to get right before we have a full crack at full training," Simpson said. "Once we get that right, we can throw him in the deep end at training and hopefully get a game or two out of him in the next month or so.

The 27 year old suffered a huge setback from shoulder reconstruction surgery before Christmas when the inserted pins in his shoulder became infected.

The resulting scar tissue made another round of surgery near impossible

“The shoulders actually tracking pretty well, had a meeting with the surgeon a few weeks ago just to discuss what the plan is moving forward, he suggested to put the surgery off due to infection and the risk of further infection,” Waters said,

Known for throwing his body into contests without caution, Waters says he won’t be changing his game style to prolong his career.

“Unfortunately some things are built in and its probably something that is innate and probably something that I gravitate towards but over the last 4 to 6 years. I have done a lot of work on my aerobic capacity, I’ve dropped a lot of weight and effectively that’s trying to help me run and become an outside wingman or an outside halfback flanker”

“When the side was going quite well (2012) it gave me an opportunity to rebound get the ball inside 50 and I was rewarded with the all Australian selection but look hopefully we are going well this year again”

Contracted until the end of 2015 Waters is confident he can make a significant contribution to West Coast's success this year, especially with the addition of Jamie Bennell and Xavier Ellis.

Risen from the ashes of injury frustration is a fitter, leaner and stripped-back Beau Waters, typically charging head-first into the elite world of ironman triathlons.

Waters, 29, whose last of 12 AFL seasons ended before it even started when he succumbed to a shoulder injury in February, is turning heads inside WA’s triathlon community after breaking the 10-hour barrier in his full ironman debut at Busselton last weekend.
