CCS64 is a good one. I haven't tried them for a while, but I remember that and WinVice being two of the good ones I've used over the years.

It's worth looking at Gamebase 64 too. Not an emulator, but is a frontend similar to Mame32 if you've seen that. You can hook up other emus like CCS64 to that, plus other stuff like a SID music player.

Worth looking for a Gamebase 64 torrent which includes disk/tape images already setup for it if you can find one, as it'll save you a lot of work if you want thousands of games.
 
Personally, I have no idea sorry mate - I've only used the keyboard.

CCS64 3.6 works just fine with my Xbox 360 wireless controller. However, it uses the the left analogue stick as the joystick. Has anyone been able to figure out how to get CCS64 to use the d-pad instead of the analogue stick?

Yeah, it's been something I've requested, myself. But it's a low-priority feature, I guess. Hey, in the meantime, go get yourself a limited edition USB Competition Pro joystick. Trust me, for C64/Amiga emulation purposes, nothing beats it. It's totally retro and even clicks when you press directions.

You should be able to use X-Padder to reconfigure any controller to the d-pad. Just set the controls in the emulator to any four keys and use x-padder to correspond each key with a direction.
