It's been established in show canon that Brandon Stark died from hanging/strangulation while trying to save Rickard from being burnt.
So no, he wasn't burnt alive.
It was just an inconsistency.

Brandon was placed in a rope device that meant while they tortured his father, the harder he tried to reach Rickard the tighter the rope bound around his neck. He strangled himself trying and Rickard watched his heir die before being burnt alive.
