Doesn't sound you're wearing the right kind of shoe. Changing shoes and rest should do the trick. Any good shoe store will tell you what kind of foot you have then recommend not just specific brands, but specific styles within those brands for your feet.

My two cents, I've never had a problem with my Brooks runners, and they do have shoes that cater for any type of foot (look for universal platform on the insole).
 
Just ice your shins after running. They aren’t going to go away if you don’t rest up but at least if you ice them you wont experience excruciating pain after physical activity.
