One thing that makes it obvious that Robert Patrick is the bad guy is that he immediately assumes the form of a police

I used to have a novelisation of T2 which was obviously based on an earlier draft of the screenplay, and it was clear that the original intention was to introduce ambiguity about who was the goodie and who was the baddie... which was carried on all the way until the hallway scene where the two terminators meet face to face.

Then they decided to market the movie on the basis of "Arnie is the good guy this time!" and it kind of put paid to that.

when I first watched it, it was on the back of just seeing the first one and I was convinced Arnie was still the bad guy up until well past the milk carton sword arm foster parents scene
