Despite Marcos taking Duterte's daughter as his VP, these two were always going to feud eventually, because their egos are too big stand each other. This is essentially a US-China proxy war given their very different foreign policies. This is going to lead to a lot of confused MILFs. Mindanao autonomy if not secession was always their desire, but as an Islamic state.

I think it was just the areas where the Bangsamoro people lived. According to the wiki

they already have their autonomous region. What Mindanao's possible secession might bring is anyone's guess.
